First you should find out why the odor of urine persists. You may have a leaking holding tank or waste hose that needs to be replaced. I would then clean out the whole bilge with diluted bleach. Not sure of the chemical reaction, if any, between amonia and bleach, but check it out first.

Find out what people use to get rid of cat urine odors and then constantly circulate the air with a fan.
